It sounds like you've wired the 6x9's out of phase to each other. For the best set up, you'll have to phase up the front and the rear then make sure the sub is in phase with the main speakers - refer to the wiring diagram of your head deck for the correct speaker wiring (front/rear). pos to pos...

I've done this in the VN and VS. It's not hard at all. I had more hassles getting the old speakers out! You can get spacers that sit on top for the 6x9's

The sub can sit anywhere as it's undirectional sound. If your unsure of which way to face it - Just mount it and switch the Sub speaker phasing to achieve more bottom end. Speaker phasing - Reverse the speaker wires to your speaker box.

Get a tape deck and put a speaker in the boot. Simple!
